He marries Mary Elizabeth Riley in 1862 and shares a household with her in the 1870 census. She perishes before the middlepoint of the decade and he remaries in 1874 to Sarah F. Willis. They appear in the Boone County censues together in 1880 and 1900. Thomas S. Whitaker dies in 1908.
